What does "keep data separately" in the pop-up widget do and how do I use it?

Pop up windows do not have such options.  "Keep data separately" only available for rich content widget (it is present on the newly created pop-up, so most likely you are referring exactly to it ). If the option is checked, rich content widget data will be stored in separate file. Keeping data separately will reduce content.xml file size so your website will load faster as result.
